After following the instructions at Hackaday.com, I made a QR code with a logo inside.

It was almost too easy.

Since you can adjust the error correction on these codes, there is a fair amount of space you can alter without destroying the hidden message. Certain areas may not be tampered with, but you can go wild with colors as long as there is good contrast.
